So far, everything I have sold has had free shipping. However, I am beginning to offer some items that have flat rate shipping. If someone were to purchase multiple items with flat rate shipping, would I be able to edit the shipping amount on the invoice to give the buyer a discount?

you can set up a % that the items after the first one can be discounted shipping. If you do 100% discount on the shipping after the first item then there will be only one shipping charge

No, only if they make an offer. You can set up a combined shipping discount in you store, but this would apply to all items with shipping.
