When I publish to eBay, my items are not going into my eBay store categories… is there a way to specify what eBay store category the items are supposed to be listed under so I don’t have to change it manually in eBay?

Both eBay and Bonanza use “custom” or “store” categories that don’t necessarily match up with anything, as sellers can name those custom-type categories anything they want. Therefore, it would be near impossible for Bonanza to figure out what eBay store category you want to put your Bonanza items into. Since they don’t offer the option of customizing the way things are published to eBay, I believe the answer to your question is NO.
You will have to manually move the items into the pertinent eBay store categories, though there is probably some way to do them in some kind of batch processing mode.
